Not sure if anyone's isolated the exact cause of this glitch though, sometimes it happens, sometimes it doesn't.

If you go to Knothole Glade before the White Balverine Quest, any one of the villagers, (only noticed if it's a trader)can be killed by the White Balverine as soon as you enter for the quest. Once I realized this I stopped going there during the Find the Archaeologist Quest, I have not had a trader go missing since.
