What do you mean recompile it? If you mean the feature you can use on the big files labeled recompile, you can't. If you don't mean that however please specify.

Open any random game.bin entry, click apply changes, Actions|Save Mods and Run Fable. Clicking apply changes flags the entry (and therefore the archive) as edited, and so FableExplorer rebuilds (recompiles) the archive.
